You can either reboot to fix, or do the correct chown/chmod operations on the files.

After the reboot it shows for the dconf folder drwx----- and the file inside “user” with size 2B -rw------
Is that correct and if not what should be the correct permissions?

Yes that’s right. So it must be something else then.
